Konerko's winning hit to the gap in right-center appeared to be caught by right fielder Eric Thames. But the ball was jarred loose when he collided with center fielder Michael Saunders, allowing Dewayne Wise to race home from second with the winning run.
Kevin Youkilis had tied it with a run-scoring single off Mariners closer Tom Wilhelmsen (4-3) after Seattle had rallied for six runs in the top of the ninth to take an 8-7 lead.
Adam Dunn swatted a pair of homers and Alexei Ramirez also homered and had three RBIs as the White Sox extended their lead over Detroit to 2 1/2 games in the American League Central.
Trayvon Robinson and Jesus Montero homered for the Mariners, who had their eight-game winning streak snapped despite the dramatic comeback.
Dustin Ackley had a two-run single and John Jaso an RBI single in the ninth for Seattle, which plated the go-ahead run on an error by White Sox right fielder Alex Rios.
Chicago closer Addison Reed (3-1) earned the victory despite getting tagged for three runs on two hits in two-thirds of an inning.
