Rivers and Manning are pretty much the same stats-wise. Rivers has a higher completion % and rating, but Manning took fewer sacks by throwing the ball away so I would say they are virtually in a tie.
Both had to carry their teams. LT had a down year (but looks healthy now) as did Gates, so Rivers had to use his WR's this year. Chambers was cold most of the year (and banged up), so Jackson really was the only target he could count on. The Chargers finished 7th in yards passing, but 20th in rushing this year, The Colts were 5th in passing and 31st (ouch) in rushing - but SD had been a team built around the rush, so I would say their drop hurt them more than the Colts drop in rushing.
Luck has a lot to do with it as well. No way SD wins that crazy game in KC without it, and Manning had some luck along the way too. Both seized their opportunities when they presented themselves. But if I had to vote I would give it to Rivers because he became the owner of SD this year and grew up. Peyton has won it before, and is the type of player who will always put up MVP numbers if he plays a full season. But there is no way at all that the Chargers get where they are without Rivers - especially from the KC game on.
