Thornton and Clowe gave the Sharks a 2-0 lead midway through the first period, but Giordano got the Flames on the board during a 5-on-3 advantage 51 seconds into the middle session. Pavelski buried a backhander from the doorstep with 3:38 to go in the second, giving San Jose a 3-1 cushion.
Sharks goaltender Antti Niemi made 28 saves en route to his first win since the season opener.
Kiprusoff stopped 31 shots and Alex Tanguay had two assists for the Flames, who have lost six of seven.
